Identify the payment channel behind the status
Export orders manually marked paid and obtain the receipt that supports each status. Record whether the customer paid by bank transfer, cash, check or another approved route. Include the employee and time of the status change. A manually paid order may never appear in the card processor's settlement report, so repeatedly searching that report will not resolve the difference.
Shopify's manual-payment documentation distinguishes orders awaiting payment from orders that staff mark paid after receiving it. The operational control is to connect that action with receipt evidence. A customer's screenshot, a promise to pay or an email saying payment sent requires verification before it can support the same conclusion as a confirmed receipt.

Apply receipts without duplicating the sale
Search the bank or cash records for the actual receipt and match it to the customer obligation. If the order's sale has already reached accounting, the receipt should settle that existing record under the integration's supported method. Categorizing the bank deposit as a new sale can record the customer purchase twice while still leaving the order's receivable unexplained.
Handle combined payments at the line level. A customer might send one bank transfer for several orders, and a deposit might include payments from several customers. Retain the remittance or allocation schedule. Equal amounts and nearby dates are useful clues, but they do not prove that a receipt belongs to a particular order.
Review fees and currency differences separately. If a transfer arrives short, determine whether the customer still owes the balance, a fee was deducted in transit or the business approved a concession. Do not mark every short receipt paid merely to release the goods.
Correct unsupported paid statuses carefully
When no receipt can be found, ask the employee what evidence they used and check whether payment reached another business account. Preserve the original status history while correcting the order through the supported workflow. If goods have shipped, route the remaining collection to the responsible customer owner. If fulfillment has not occurred, apply the business's approved release policy.
Consider a hypothetical $240 order marked paid based on a customer message. A later verified bank receipt is only $200. The unresolved $40 must have a documented explanation or remain due. Removing the entire $240 sale would erase the real order, while treating the $200 deposit as a second sale would overstate activity. The correction should address the specific unsupported payment amount.
Set a reviewable manual-payment process
Define which roles can mark an order paid and what reference they must retain. Use a payment method label that describes the actual channel, with a receipt reference available to finance. Where customer service cannot view bank activity, provide a confirmation route from an authorized finance employee instead of giving broad banking access solely for this task.
Review manually paid orders against verified receipts at the close, including orders edited after payment or later refunded outside the processor. Record the original payment route in the refund case so the team can choose an appropriate authorized settlement method. The finished record should explain both the paid status and the place where the money entered the business.
