Reconcile by payment channel
Start with the payment channel, not the store's headline sales total. Shopify Payments, another card processor, and manual payments can have separate settlement records. List every channel and the bank account receiving its cash.
Select a completed period and download the orders, payment transactions, refunds, and payout details. Use the same timezone and cutoff. A payout arriving in October can include transactions from September, so grouping everything by deposit date obscures the relationship.
Build the settlement bridge
Begin with the relevant payment activity and explain refunds, processing fees, disputes, adjustments, and amounts still awaiting payout. Match the resulting payout to the bank. Treat the processor balance as its own reconciliation until all outstanding funds are explained.
For illustration, $10,000 of captured payments less $500 of refunds and $300 of fees produces $9,200 before other adjustments. That calculation describes settlement cash. Taxes collected and the revenue treatment still need to be identified from the underlying orders.
Investigate timing before changing revenue
If the bridge does not agree, check batches crossing month-end, multiple payouts combined into one deposit, refunds processed later, and different payment methods. Verify whether an integration has already posted the fees or refunds. Entering them again can create a discrepancy rather than solve one.
Use transaction and payout identifiers to trace the difference. Posting a balancing amount to sales makes the account appear reconciled while changing reported performance without evidence.
Keep sales tax and inventory separate
Cash collected for sales tax needs the appropriate liability treatment, with remittance responsibilities confirmed for the channel. Product returns also affect stock, fulfillment, and cost of goods sold. A successful cash reconciliation does not prove that inventory accounting is complete.
Review returns that were refunded without stock being received, or received after the reporting cutoff. Pass those cases to the inventory owner and accountant with the original order reference.
Save a repeatable month-end file
Retain the exports, settlement bridge, bank match, and open differences. Name the reviewer and the period covered. Use the same structure next month so new differences stand out instead of being hidden in a new spreadsheet layout.
If the same exception keeps appearing, inspect the integration mapping or source report. Correct the recurring input while preserving the adjustments already made to closed periods.
